Pocillopora verrucosa is an hermatipic coral and simultaneous hermaphrodite which inhabits the Peninsular coast of the Gulf of California (GC). This specie is one of the dominant coral species of the Eastern Pacific region, forming reef patches or true coral reefs, like the Cabo Pulmo Reef, making them ecologically and economically important to the region. There are not previous studies that aboard in detailed the population dynamic of the specie in the GC, which is important in order to know how many populations exists , which are the populations with the highest genetic/genotypic diversity, the localities which function as source/sink populations, the origin of the migrants, etc., and finally contribute to the integral management of the specie,. To achieve these objectives, we determined the population structure using six microsatellite loci in five populations that covers the full specie range in the peninsula (Loreto, El Portugués, Isla Espíritu Santo, Canal de San Lorenzo y Cabo Pulmo). We found by using only sexual origin individuals (unique genotypes) the existence of one genetic population (Metapopulation) in the region with high genetic flow (FST= 0.0007; p=0.42) and Hardy-Weinberg equilibrium (HWE), and only Loreto with heterozygote deficit in one locus (Pd3200). In the other scenario, using all the individuals (including the clones) we found significant population structure (FST= 0.108; P< 0.001) and deviations to HWE, proving the important clone effect in the region. The sexual populations were Cabo Pulmo (CP), el Portugués (P) and Loreto (L), with a mean genotypic diversity (Go/Ge) of 55% and a genotypic evenness (Go/Ng) of 72%. On the other hand, the Canal de San Lorenzo (C) and the Isla Espíritu Santo (IS) were mostly asexual with reproduction by fragmentation-clonation, this was explained because they were part of a repopulation program and by cyclone effect respectively. The mean genotypic diversity for these localities was very low (4.5%), and also with a low genotypic evenness (40% ). The frequency of cyclones per site showed a negative significant correlation with the genotypic diversity (Go/Ge; r2=0.95 p<0.01), the genotypic richness (Ng/N; r2=0.94 p<0.05) and genotypic evenness (Go/Ng; r2=0.91 p<0.01) explaining ≈90% of the variation among clonal and sexual sites [...]
